Just make a single animation that tilts the neck of the shark left/right and set it on a loop then allow phys bones to do the rest of the work. As the neck moves, it drags the bone chain behind it and phys bones will produce the fluid movement. That's assuming the bone chain starts at the head and works it's way backwards as with most puppets.

You would have to join all the armatures together in a 3d software (blender, 3dsmax, etc). The extra armatures are like extra bones. I remember coming across an issue.
